Clara Deploy 3D Image Processing Pipeline using FastIO [Deprecated]

  1. CD into a directory where pipelines will be stored, e.g.
mkdir -p ~/.clara/pipelines
cd ~/.clara/pipelines
  1. Use clara pull pipeline to download a pipeline definition:
clara pull pipeline clara_fastio_itk_pipeline
cd clara_fastio_itk_pipeline
  1. Unzip test data - if test data is bundled with the pipeline, run:
unzip app_fastio_itk-input_v1.zip -d input
  1. Install pipeline:
clara create pipelines -p fastio-itk-pipeline.yaml
  1. Verify that the pipeline is correctly stored
clara list pipelines
  1. Verify that the stored pipeline is correct by examining the output of the following command:
kubectl describe pipeline <pipeline ID>
